Medusa's Purge has always been able to remove Avatar (BKB/skill). In fact any ultimate spell that comes with a stun/disable/purge is always able to have their stun/etc go through. Thus we can have a Necrolyte use his ultimate on a Repeled Omniknight to stun him without any damage.

We'll refer to that above link first until somebody can create an authoritative reference about Avatar.
